ABSTRACT
Background

Angelica gigas Nakai has been used as an herbal medicine in Eastern Asia for treating disorders in women for a long time. To date there are no studies on the genetic diversity of A. gigas. The present study aimed to study the genetic diversity of A. gigas variants using genome-wide simple sequence repeat (SSR) markers.

Methods and Results

The genetic diversity of 199 variants of A. gigas cultivated in of different regions, was analyzed using 5 genome-wide SSR markers. The results revealed that the genetic variants were very diverse, and genetic analysis using the 5 SSR markers revealed high diversity among the variants.

Conclusions

It is expected that the development of the true Angleical cultivar, by studying the system and group selection, can be achieved by genetic analysis using the developed markers, for generating a genetically fixed lineage and group selection.

서 언

참당귀 (Angelica gigas Nakai)는 산형과 (Umbelliferae)에 속하는 다년생 식물로 한국과 일본, 중국 등에 분포하며 약용자원으로 널리 사용되고 있다. 높이는 1 m - 2 m 정도이며 줄기와 꽃이 자줏빛이며 꽃은 산형화서로 무리지어 핀다. 참당귀는 산지나 골짜기가 생육의 적지로 토심이 깊고 물빠짐이 좋으면서 수분 유지가 잘되는 산간 고랭지에서 재배하는 것이 당귀 생육에 유리하다는 연구결과가 보고되어 있다 (Cho, 2011).

당귀는 coumarine계의 decursin, nodakenetin, umbelliferon, β-sitosterol 등의 성분이 함유된 것으로 알려져 있으며 (Kim et al., 2007), 약용성분 뿐만 아니라 식용 가치 측면에서 다양한 영양소를 함유하고 있어 고부가가치 식품으로서 개발 가치가 높다 (Kim and Joung, 2006).

주요 성분인 decursin 및 decursinol angelate의 함량은 부위별, 추출 방법에 따라서 달라지는 것으로 알려져 있다 (Ryu et al., 1990). 당귀는 생육 기간 동안의 토양조건 및 기상조건 등에 의해 뿌리의 주요 성분인 decursin 및 decursinol angelate가 각각 봉화산 4.86% 및 3.46%, 영천산 4.75% 및 3.23%, 수원산 2.33% 및 1.49%으로 지역 및 재배환경에 따라서도 당귀의 유효성분이 달라지는 것으로 나타났다 (Seong et al., 1993). 또한 산지별 참당귀의 이화학적 및 생리활성 특성에 대한 연구를 통해 평창 참당귀의 간암세포에 대한 암 예방 효과를 보고한 바 있다 (Park et al., 2017).

당귀 속 식물의 기원정립을 위한 연구에는 형태학적 연구, 세포분류학적 연구 및 분자생물학적 연구가 꾸준히 진행되어 왔다 (Gil et al., 2016). 하지만 대부분 한약재는 가공처리 후 절편이나 분말형태로 사용하기 때문에 기원식물을 감정하기 어렵다. 또한, 1992년 생물다양성협약이 채택되고 2010년 이후 생물자원을 활용하여 발생하는 다양한 이익을 공유하기 위한 지침을 담은 국제협약으로 나고야의정서가 발효됨에 따라 세계적으로 자국의 주요 식물 유전자원에 대한 주권확보에 관심이 높아지고 있으며 이러한 문제를 해결하기 위한 다양한 분자생물학적 연구가 필요하다.

최근 개발된 분자생물학적 판별법은 형태적 및 이화학적 판별에서의 한계를 보완하고 종판별 결과의 신뢰도를 향상시켜 종 분류 및 계통분석에 관한 연구에 널리 활용되고 있다 (Williams et al., 1990; Moon et al., 2013; Kim et al., 2014b). 특히 polymerase chain reaction (PCR) 기법을 이용한 random amplified polymorphic DNA (RAPD), single nucleotide polymorphism (SNP), simple sequence repeat (SSR) 등은 소량의 DNA를 이용하여 식물의 생장과 관계없이 모든 조직에서 안정적으로 탐색할 수 있으며 비교적 적은 비용으로 빠른 시간 안에 분석할 수 있다는 장점을 가진다 (Jo et al., 2013). 이들 중에서도 SSR을 이용하여 품종별 유전적 다양성을 분석하는 방법은 분자마커들 중 재현성이 가장 높고 분석이 비교적 쉬우며 간편하기 때문에 연구자들에게 선호도가 높다. 선행연구자들은 SSR 마커를 활용하여 약용작물인 인삼 (Panax ginseng C. A. Meyer.), 도라지 (Platycodon grandiflorum Jacq. A. DC.)에서 유전다양성, 유연관계, 군집구성 등에 관한 결과를 보고하였다 (Song et al., 2012; Um et al., 2016a, 2016b). 당귀 속 식물에서는 ITS, RAPD, ISSR 등의 분자마커를 사용하여 종식별에 대해 연구한 사례가 보고되었다 (Lee et al., 2001; Liao et al., 2013; Mei et al., 2015).

본 연구에서는 주요 산지별 참당귀 유전자원을 수집하고 종내 및 지역 간 유전적 다양성을 유전체기반의 SSR 마커를 이용하여 유연관계 분석함으로써 분자육종의 기초자료 및 국내 재배자원과 야생자원의 주권을 주장하기 위한 참고자료로 활용하고자 하였다.


재료 및 방법
1. 시료 수집 및 DNA 추출

참당귀 시료는 강원 평창 7 개소 42 점, 충북 제천 5 개소 25 점, 경북 봉화 3 개소 15 점을 재배지에서 수집하였다. 또한 자생지에서의 참당귀는 강원도 인제 점봉산에서 3 지점의 해발고도별 자원 117 점을 수집하여 총 199 점을 수집하였다. 수집된 참당귀 자원은 Table 1에 정리하였다. DNA추출을 위하여 수집된 개체의 잎 100 ㎎을 동결건조하여 분쇄 후 사용하였다. 분쇄된 시료는 DNA 추출 직전까지 -80℃ 초저온 냉동고에 보관하였다. 유전다양성 검정을 위한 DNA는 Biomedic Plant gDNA Extraction Kit (Biomedic Co., Bucheon, Korea)의 방법에 따라 추출하였으며 추출된 DNA는 DeNovix DS-11 + spectrophotometer (DeNovix Inc., Wilmington, DE, USA)으로 정량하였고 농도를 10 ng/㎕로 조정하여 사용하였다.

2. 유전체 기반 SSR 마커 선발

참당귀의 유전체 기반 SSR 마커를 선발하기 위하여 Gil 등 (2017)의 연구자에게 참당귀 유전체 염기서열 정보를 제공받았다. 수집된 염기서열은 CLC Genomics Workbench version 8.0 프로그램을 통해 조립하였다. 참당귀 유전체 염기서열에서 SciRoKo version 3.4 software (http://kofler.or.at/bio-informatics/SciRoKo; Kofler et al., 2007)를 이용하여 SSR 구간을 탐색하였다. Primer 3 프로그램을 이용하여 각 구간을 증폭시킬 수 있는 PCR 프라이머를 제작하였다. 프라이머 조건은 길이 18 - 25 bp, 온도는 48℃ - 60℃, G/C 비율 50% 이상으로 하였다.

PCR 반응액의 총 부피는 50㎕로서, 10 ng genomic DNA, 1 × Ex buffer, 1 μM primer, 0.2 mM dNTPs, 그리고 0.5 unit Ex Taq DNA polymerase (Takara Bio Inc., Otsu, Japan)로 반응하였다. PCR 반응은 C1000 TouchTM Thermal Cycler (Bio-Rad Laboratories Inc., Hercules, CA, USA)를 이용하였다. PCR 조건은 95℃에서 5 분간 pre-denaturation한 후, 95℃에서 45 초, 55℃ - 60℃에서 45 초, 72℃에서 45 초로 35 cycles로 수행하였고, final extention 과정은 72℃에서 10 분간 반응시켰다. 증폭된 DNA 산물은 1.5% agarose gel에서 100 V로 전기영동한 후, Safe Gel Stain (Inclone, Seoul, Korea)로 염색하여 gel documentation system (Gel DocTM XR + System, Bio-Rad Laboratories Inc., Hercules, CA, USA)에서 PCR증폭 산물을 확인하였다.

3. 유전적 다양성 및 유연관계 분석

SSR 마커는 allele 수 및 PIC 값이 가장 높은 5 개 마커를 선발하여 참당귀 재배종과 수집자원에 대한 분석을 수행하였다. 참당귀 수집자원에 대한 SSR 마커 유전다양성 분석은 DNA fragment 분석기법을 활용하였다. PCR 증폭된 산물을 DNA Fragment Analyzer Automated CE System (Advanced Analytical Technologies Inc., Ames, IA, USA)으로 분석하였다.

분석시약은 dsDNA 905 Reagent kit (Geneer Inc., Daejeon, Korea)를 사용하였다. 각 마커에서 PCR 증폭산물의 유무에 따라 ‘1’과 ‘0’으로 표시하여 매트릭스로 변환하였다. 추출한 RFU 값이 2,000 이하인 증폭산물은 제외하고 분석하였다. 분석결과는 GeneMarker software (SoftGenetics Llc., State College, PA, USA)를 이용하여 정리하였다. 수집된 참당귀 유전자원 199 점의 유연관계 분석은 NTSYS-pc 2.10 프로그램 (Exeter Software, Setauket, NY, USA)을 이용하여 수행하였다. 프로그램 내 옵션을 SIMQUAL로 설정하여 수행하였고 UPGMA 알고리즘을 통해 도출된 데이터를 바탕으로 SHAN 클러스터링을 거쳐 dendrogram을 작성하여 유전적 유연관계를 분석하였다.


결과 및 고찰
1. 참당귀 유전체 기반 SSR 마커 선발 및 유전자원 검정

참당귀의 유전체 기반 SSR 마커를 선발하기 위하여 in silico 분석에서 후보 참당귀 SSR 마커 848 개에 대해 PCR을 수행하여 증폭이 안정적으로 잘 이루어지고 다형성을 갖는 5 개의 SSR 마커 (AGNtri0012, AGNtri0123, AGNtri0508, AGNtri0746 그리고 AGNtri0968)를 선발하였다. 선발된 5 개의 SSR 마커의 특성에 대해 Table 2에 정리하였다. 선발된 마커들은 모두 intergenic region 에 위치하고 있었다. 선행연구자들에 의하면 유전체 또는 전사체 데이터로부터 제한적인 SSR 유전자좌를 선택하는 것은 데이터, 프로젝트 목표 및 향후 계획을 분석하는 데 유용하다고 하였다 (Zalapa et al., 2012).

선발된 5 개 SSR 마커의 motif는 tri-nucleotide motif로서 AGNtri0012는 AAC 9 번, AGNtri0123은 AAT 7 번, AGNtri0508은 ATC 6 번, AGNtri0746은 CAG 5 번, AGNtri0968은 CTT 7 번이 반복되는 염기서열을 가지고 있었다. 선발된 AGNtri0012, AGNtri0123, AGNtri0508, AGNtri0746 그리고 AGNtri0968 5 개 마커를 이용하여 PCR을 수행하고 증폭산물은 Fragment AnalyzerTM Automated CE system을 활용하여 199 점의 참당귀 유전자원의 유전형을 분석하였다 (Fig. 1). PCR fragment analyzer 분석은 형광 dye가 결합된 프라이머를 제작하고 증폭산물을 만들어 형광물질의 양을 측정하던 방법에 비해 실험단계를 축소시킬 수 있으며 실험실 내에서 빠른 시간 내에 결과물을 작성할 수 있다는 장점이 있다 (Park et al., 2016).

GeneMarker software를 이용하여 각각의 마커들에 PCR fragment analyzer 분석 결과를 Table 3에서 정리하였다. 각 마커별 가장 많이 증폭되는 allele의 빈도수 (major allele frequency, MAF)를 분석한 결과 0.27 - 0.39으로 평균 0.34를 나타냈다. 그리고 각 마커에서 나타나는 allele의 수 (NA)를 분석한 결과 AGNtri0012 12 개, AGNtri0123 8 개, AGNtri0508 9 개, AGNtri0746 15 개 그리고 AGNtri0968 14 개의 allele이 있는 것으로 나타났다.

따라서 본 연구에서 개발된 참당귀 유전체 기반 SSR 마커에서는 총 58 개의 allele이 출현하였고 평균적으로 11 개의 allele이 나타나는 것으로 분석되었다. Expected heterozygosity (HE)는 예상이형접합도 라고 하여 각 마커를 통해 분석된 전체 개체 중에서 이형접합을 보일 것으로 예상되는 개체의 비율을 뜻하는데 AGNtri0012, AGNtri0746 > AGNtri0968 > AGNtri0508 > AGNtri0123 마커 순으로 0.72에서 0.83으로 평균 0.79를 나타냈다. 분석한 샘플 중에서 실제로 이형접합성을 보이는 샘플의 비율을 나타내는 oserved heterozygosity (HO)값은 0.35에서 0.71로 평균 0.59로 분석되었다. 다양성 요소인 polymorphism information content (PIC) 평균값은 0.76이며 0.68에서 0.82 사이의 값을 나타냈는데 Kim 등 (2016)에 의하면 PIC 값이 0.5 이상이면 다형성 분석에 유익한 마커라고 보고된 바 있으며 선행 연구된 결과에 따르면 인삼과 감초 그리고 참당귀의 SSR 마커에서도 PIC 값이 0.5 이상인 마커에서 종 및 품종의 다형성 분석에 유익한 마커임을 증명한 바 있다 (Park et al., 2016; Um et al., 2016a, 2016b).

2. 계통도 작성을 통한 199 개 참당귀의 유전다양성 분석

작물의 유전적 다양성과 유전적 관계에 대한 연구는 품종 개발 및 육종에 있어 경제적이며 효율적이다. SSR 마커는 linkage map 개발, QTL 매핑, MAS (marker-assisted selection), cultivar fingerprinting, 유전적 다양성 분석, 유전자 합성경로 및 진화 연구를 포함하여 많은 식물 과학 분야에서 사용되어 왔다 (Shedure and Ji, 2008; Cavagnaro et al., 2010; Zhu et al., 2011).

SSR 마커를 활용한 약용작물의 기원 및 분류를 위한 수집자원의 유전다양성 분석은 구기자, 인삼, 녹두, 둥굴레 등에서 연구되었으며 기존의 분자유전학적인 기법을 활용했을 때보다 정확도와 재현성이 높았고 유연관계 분석을 통해 기원식물을 구분하거나 시료간의 계통분류를 용이하게 하였다 (Chung et al., 2009; Bang et al., 2011; Li et al., 2011; Kim et al., 2014a). 최근 NGS 기술을 이용한 중국당귀 (A. sinensis)에 대한 18 개의 다형성 microsatellite 마커의 개발에 관한 연구 (Lu et al., 2015)와 참당귀로부터 36 개 genome-wide SSR 마커 개발에 대한 연구결과를 보고하였다 (Gil et al., 2017).

참당귀에서 다형성을 갖는 5 개 SSR 마커를 이용하여 참당귀의 유전형을 분석하였고 결과를 이용해 Fig. 1과 같이 계통도를 작성하고 유연관계를 분석하였다. 참당귀 유전자원은 주산지인 강원 평창, 충북 제천, 경북 봉화 그리고 자생지인 강원도 인제 점봉산의 해발고도별 3 지점에서 수집된 199 개체의 유연관계를 분석한 결과 개체 간 변이로 인해 재배지별 군집이 형성되지 않았지만 점봉산 내 자생지 3 개소에서 수집된 참당귀 개체들은 해발고도별로 군집이 형성되어 있음을 알 수 있었다.

참당귀의 경우 재배 특성으로 인해 국내 여러 지역에 널리 분포하지 않고 강원도 인접지역에서 주로 자생하고 재배된다. 또한 타식성 식물이기 때문에 유전적 변이가 매우 다양하며 본 실험에 사용된 5 개 마커를 통한 유전형 분석에서도 매우 높은 다양성을 나타냄을 확인 할 수 있었다. 결과를 바탕으로 현재 재배되고 있는 참당귀의 경우 유전적으로 고정되어 있지 않음을 확인하였고 향후 참당귀 품종개발을 위한 계통 및 집단선발 등의 연구를 수행함에 있어 개발된 마커를 활용한 유전형 분석을 통해 유전적으로 고정된 계통 및 집단선발에 활용할 수 있을 것이라 기대된다.

본 연구에서는 연구된 5 개의 유전체 기반 SSR 마커를 이용하여 4 개 지역 18 개소에서 수집된 199 개 참당귀 유전자원의 유전다양성을 평가하고 유연관계를 분석하였다. 그 결과 개발된 5 개 SSR 마커가 높은 다형성을 나타내고 참당귀의 유전형을 세분화하여 식별 할 수 있음을 확인하였다. 이를 통하여 우리나라 국내 재배종과 자생종 참당귀의 유전적 다양성과 유연관계를 확인할 수 있었다. 본 연구결과를 바탕으로 차후 당귀의 분자육종을 위한 선발마커로의 활용을 기대하는 바이다.
